In case of Joomla it is the whole enchilada of search engine optimization like great crisp contents, regular loyal visitors attracted by UI & contents, back links from highly ranked sites and of course relevant keywords in meta tags, title, URLs and headings.

Matt Cutts wish list for WordPress

You know I wrote an article about this some time ago :-) about Google and Website Generators http://blog.design-cars.com/does-google-look-at-your-website-generator/ and one of Matt Cutss "White Hat Seo Tips for Blogger" post there is a Wish list for WordPress http://www.mattcutts.com/files/Whitehat-SEO-tips-for-bloggers.ppt#272,27,My WordPress Wish list he requests the removal of the version string (for security reasons) still.. I have been watching the figures since I removed the Joomla generator strings, but I can not give any conclusions to improved ranking because of this. If your install the Joomla SEF patch, this Metatag is also removed.. So for Joomla, I haven't seen an effect. For WordPress Blogs, yes, you can shoot up in the rankings, but it will drop after some time. Drupal... does not have a Metatag generator in the standard installation and is see as better in SEF than Joomla. In conclusion, yes they might look at your site differently, but ultimately it is the content that wins the Battle.
